What subs should I use for the rest of the series?
My current completely unbiased recommendations are: Kizu, Nise (Coalgirls track), Neko Kuro, Second Season, Hana, Tsuki, Koyomi, Owari S1, Owari S2, Zoku.
I generally don't recommend watching Coalgirls. Some of the script decisions they made were questionable. Even the Coalgirls project manager admitted that using the official subs for Second Season was "a mistake." Also, their encodes were not great.
What order should I watch the rest of the series in?
Doesn't matter. Pick any popular order that puts Bakemonogatari first and Zoku Owarimonogatari last. My personal recommendation is RNG Order. (OK, just kidding—I'm just trying to emphasize that you'll have a good experience no matter what order you choose.)
Should I pause the video to read the flashing text on the screen?
Absolutely not. Maybe on your second viewing.

I do agree with the "don't use VLC" sentiment.
I'm not capable of encoding Bakemonogatari as well as the existing options. Tried and failed.
Encoding isn't an important part of the fansubbing process anyway.

@motbob, Do you have a translator? Because you said you'd do the Koyomimonogatari that Commie has yet to do. Also, the Beatrice-Raws encode by DeadNews is a better choice. Everyone, get OZR's release over this.
