how did you remove the CR intro? by splitting them through mkvtoolnix 120 frames?

mkvtoolnix can't do that afaik, I trimmed the intro during encoding.
If you want chapters that fit the untrim version go to anime tosho and download attachments chapters from EMBER's release. They had chapters for that.
