Personally I think it only makes sense to re-encode the audio to Opus if it isn't already in a relatively small-sized lossy codec (AAC, Vorbis, AC3, etc; basically anything that isn't FLAC or some other lossless codec), because the file size difference for audio nowadays is quite minor and I'm not sure the quality loss going from one lossy codec to another is even worth it.

The one benefit I could see from transcoding to Opus is that it'd let you package the video as .WebM instead (assuming the source audio isn't Vorbis as that's also supported in WebM), though that may restrict what one can do with subtitles and any sensible decoder should support MKV with AV1+Opus/Vorbis the same as in WebM due to just being a subset of MKV spec-wise.

On a similar note, AV1 supports the MP4 container as well (and it's actually what YouTube uses for their AV1 encodes), so theoretically that'd also work for sources with AC3, AAC, or even MP3 audio, but again that could restrict subtitle use... (and technically Opus can be put into an MP4 as well, but I can't see AV1+Opus in MP4 having any benefit vs AV1+Opus in WebM)
